Shedding light on novel bacteria in wastewater treatment plants: FISH probe design based on the MiDAS 3.1 16S rRNA ecosystem-specific database

Abstract

Recent development of sequencing techniques has enabled us to create new ecosystem-specific full-length 16S rRNA gene reference databases, which gives a unique opportunity to design FISH probes for novel bacteria and revise existing FISH-probes. By using ecosystem-specific instead of universal large-scale databases, it is possible to design specific FISH probes for nearly all microbes in the given ecosystem, allowing visualization of novel microbial key players and combine these for studies of their ecophysiology. Here we have used a wastewater treatment-specific database to design FISH-probes for novel members of the phylum Acidobacteria, a hitherto overlooked but abundant group in activated sludge.
